I think it's first important to understand the goal of each stakeholders in the system.
In our payment system in Switzerland, the goal is really to reduce all the barriers for the (private) users. You can pay in a shop, your parking place, on internet, or send money to a friend, for free.
The companies (service providers, shops, etc.) pay a fee to use the system.
In a decentralized system, to follow the same principle (maybe not the best), it could be possible to pay fees based on your on chain activity, such as transaction history, volumes, etc. If you are classified as a customer (small volume, majority of out transactions) you pay 0 fee. If you are classified as a sercive provider (lot of transactions, high volume, mainly in transaction) you pay a fee.
